I would say Endymion/Pluto, but Endymion/Serenity's (Mamoru/Usagi's) romance is such a huge part of canon that it would have drastically changed things if it had actually happened. (Although I wouldn't have minded if they had shared at least one stolen kiss...) So I'm going with Minako and Yaten in the anime. They certainly had their moments, and I think they would have made a great canon couple.
